PCI vid card

I'm looking to impliment Zionworx in our church, having trialed it very succesfuly. The problem is the second video card I have added to the PC we are using. The PC has a VGA output built in on the mother board. The new card (PCI - no other slot available) has both a VGA and DVI output. This has led to two problems.
1. The new PCI card has disabled the on board VGA output.
2. WHilst I can get the two outputs to run from the new card, the DVI output always comes up as device 1, and the VGA device 2. Due to the system we have in use, I need to swap these, but have been unable to do so.
Can you help or offer advice?
